Before people start talking about double standards, I'd like to point out that what Igarashi did is called "civil disobedience". It's an act of performing illegal activities and drawing public attention to it in order to also draw attention to the problems associated with the matter. In this case, censorship laws.
Civil disobedience leaves no choice to the police: since the person itself has made it a public affair and called attention to it, it's a challenge. The police have no choice but to follow the letter of the law; they don't make up the rules, after all.
You COULD, of course, also drum up attention to the fact that by the same law this local tradition is also illegal. But would that really result in the government changing the censorship law, or just cause the festival to be deemed illegal?
(Though to be nitpicky it's not actually the exact SAME law; what Igarashi was arrested for was sending 3D data to people who had backed her project financially. That was considered "selling uncensored images of sexual organs", which is illegal.)

Too bad that the folks won't be able to bring home any souvenir photos of this Fertility Festival...but when the police are out of options to maintain order, well...what other [lawful] options do they have left besides forbidding cameras to the event?
